My Phd supervisor said she would like it better if I could number
equations within chapters rather than within chapter sections. eg
(2.1), (2.2), (2.3) rather than (2.3.1), (2.3.2), (2.3.3). This is how
it just popped out with Latex. Do you know how to change it? One of my
friends said to use setcounter but this didn't help.

Try amsmath's \numberwithin:
\numberwithin{equation}{chapter}

which document class are you using?

Sounds odd that it will do (2.3.1), (2.3.2), (2.3.3) equation numbers by default.
